The Department of Infectious Disease Epidemiology at the Bernhard Nocht Institute for Tropical Medicine in Hamburg invites applicants for a position starting as of March 2021 or later under the condition of funding for the role:

Microbiologist (m/f/d)

This position is within the EAC Regional Network of Mobile Public Health Reference Laboratories for Communicable Diseases project. During the phase I implementation of the project, nine mobile laboratories were established in the East African region for the rapid diagnosis of viral hemorrhagic febrile diseases, prone to causing cross boarding epidemics.

In the project Phase II, you will work with the mobile laboratory team to explore, assess and implement laboratory methods for bacterial culture, identification and antibiotic susceptibility testing (AST) testing for the establishment of mobile laboratories in East Africa capable of antimicrobial resistance (AMR) surveillance. Activities occur with a moderate degree of supervision with latitude for independent judgement.

Your Responsibilities:

  • Implement, apply and validate in-house and commercial microbiological methods for antimicrobial resistance testing suitable for use in mobile laboratories platform
  • Develop diagnostic algorithms for AST testing from various sample types for clinically relevant pathogens
  • Develop SOPs for diagnostic microbiology in a mobile laboratory setting in accordance with international standards (e.g. WHO) and good laboratory practice
  • Assist in the design of a mobile BSL2/3 bacterial culture laboratory
  • Assist in mobile laboratory based antimicrobial resistance (AMR) surveillance activities
  • Assist in establishment of internal and external quality assurance schemes for AST testing
  • Assist in the integration of AMR data into existing laboratory databases such as LIMS
  • In collaboration with a bioinformatician, develop the wet lab component for Whole Genome sequencing of (bacterial and viral) pathogens
  • Travel to partner countries in East Africa for implementation and capacity building on AMR and lab diagnostics

Your Profile:

  • Minimum of a PhD degree in microbiology, clinical microbiology or equivalent will be considered

Specific qualifications include:

  • Experience with culturing methods (solid, liquid, automated platforms) of bacteria
  • Experience with (phenotypic and genotypic) AST testing following standardized methods (CLSI; EUCAST etc.)
  • Experience with molecular diagnostics platforms of bacterial infections and AST testing (e.g. RT-PCR, GenXpert, Line-probe-assays etc.)
  • Willingness to conduct hands-on laboratory work
  • Experience of working in a diagnostic setting to international standards
  • Solid knowledge of Quality standards in a diagnostic laboratory and development of SOPs
  • Experience in working in diagnostic laboratory in resource-limited setting a plus
  • Experience in mobile laboratory technologies a plus
  • Experience in wet lab work for mobile sequencing technology a plus
  • Ability to work independently and apply critical thinking and sound judgment
  • Excellent organizational and time management skills
  • Ability to work and communicate effectively in a multi-disciplinary team
  • Willingness to travel to Africa (about two months/year)
  • Good oral and written communication skills in English required; German and French is an asset
